The Spanish capital club refused to allow the Brazilian-born player to join the remainder of the Portuguese squad this Monday, as they plan on using him in a friendly game in Saudi Arabia.
This decision left Big Phil unhappy, as he believes Real Madrid should have allowed the 25-year-old to join the team in Viseu.
"Things are not always as we wish," he told TVI. "We collaborated with Real Madrid in previous situations, but this time the Spanish club did not understand the federation's request.
"Real Madrid say the law is on their side, we and the player have to respect that, knowing that, in the future, we will have the law on our side and we might use it..."
Pepe is set to join the Portuguese squad in Viseu on Wednesday, the 21st May.
